I know that Solarbotics makes a connector; I haven't used it, so I can't speak to whether it's robust enough for your application.
My understanding is that the protocol is I2C with a very basic encryption on it (possibly originally aimed at making it illegal to reverse engineer the protocol in certain countries). Anyway, it's the same connector as the Wii Nunchuk and other accessories, so you might try searching for that as well.

You could try searching for "wii nunchuk extension cable". These have the same connector, and you could remove the other end and wire it directly into your device (possibly with a strain relief).

hmmm... looks like cutting the wire and soldering mini-din connector is the best option I have!

Unfortunately no; I imagine you could trash a wiimote and make it work, but it's a pretty non-standard connector. Probably the cheapest way is to find an extension cord and take that apart, but that's not likely to be very PCB mountable. If you're just going to use it with custom boards, and not the Wii, I'd be tempted to clip it and put something more convenient on the controller (as you said).
